I think she's really working on behalf of Jacob, so she's got my trust for now.
As for the handling of John's corpse, I haven't really read into it like that and no offense to Locke, but he's no 'god' in my eyes!  I feel bad for what happened to him (he was used by MIB); however, Ilana and her team were desperate to get to Richard and the others to let them know what was going on. The real John is dead and they had a 'snake' in their midst.__________________
