He can stay but then he'd missed a lot of Amy's life. If he goes, he leaves old Amy behind, the one he spent all his happiest moments and fell in-love with. He loves Amy so much that he can't even bear to leave the old Amy even if leaving old Amy behind cancels it out since they already have the young Amy in the Tardis.

And the old version exists. She's not imaginary or a figment of Rory's imagination. Old Amy happened. It's so Rory to get torn up about it cause he loves Amy so much.
