Sometimes I felt like they didn't get along much

Never thought like Moffat really gave these two enough time to bond.

A mini episode of the Doctor and Rory having an adventure without Amy. I'd have loved that.

I actually loved The Doctor, Rory and Amelia travelling together, wish we had seen much more of that before their last episode.
One of my favorite scenes from that era has to be the start of series 6 when Rory and Amelia travel by bus to get to America where the Doctor is sitting on the bench with the stetson. That was so cool. I had not seen any spoilers or previews so that one episode indeed the whole season with the 3 of them was a nice suprise.

Yes that was great I love the one when he stayed with the ponds for one whole year that was nice ... But it makes me wonder how long do they actually stay with the doctor ? Year wish ?

The modern Who has rewritten the rules of how long companions stay with the Doctor. Indeed, nowadays, they seem to come and go at will. This is certainly true of Amelia and Rory, but Clara does it too.

How was it before in the classics who's ? Did they come and go as well ?

In the classic series, they travelled for a year or two (sometimes three) with no onscreen breaks. Once they left with the Doctor in the Tardis, they never really knew if they would see home again. Once they chose to leave, or have that decision made for them in the rare circumstance, that was it.

Really? I used to like the defining moments that came and went whenever a companion joined and subsequently left. I was just used to it, I guess.

I like that the characters have lives outside of the Doctor. It's more realistic that way (they'd want to see their families) and it leaves more room for character development
