I think for sure by the Yule Ball, Harry knew. I actually think it's possible he was starting to realize/wonder when they were bickering so much in PoA too.

I mean, if you think about it, the entire series is written from Harry’s point of view. So all the RHr build up and interpretation was from Harry’s perspective.

Which makes the theory it could go HHr baffling to me. This series was based on Harry’s point of view. We never received romantic thoughts from him concerning Hermione. We were aware of him understanding what was going on between RHr and not only being fine with it, but at times quite amused his best friends were falling for each other. We understood his strong feelings and falling in love with Ginny. It was clear. Harry told us all of this. How can you not trust Harry’s own words?

I did too. I was never on board with them possibly becoming romantic like some, but they shared a bond over loss and Luna could reach and understand Harry in some ways that even Ron and Hermione couldn't. It was special.
