I don't believe Pacey and Joey truly ever hated each other. They liked bantering and bickering. Even in 3x14 when the the gang was in jail and Pacey had his drunk rant about DJ, Joey called their banter "good-natured'' and never hurtful.

Without a doubt and he went so far as to ask Dawson if it was ok to ask her out. He probably would have gone all in if Joey hadnt knocked him down at the end of that episode.
