They did, I think CC liked to show them napping together more than he liked to show them actually kissing
I guess because snuggling up together shows just what a close and practically married couple they were
I can think of All Things fallling asleep on the sofa, Requiem with Scully coming to Mulder in bed, the second movie with them snuggled up in bed, the napping in This, and of course the Plus One bed scene with them coming back together again. Any more I’m forgetting?
