If they rule in the end, I think it is not only possible but extremely likely that they would do so as equals. I think the seven kingdoms will be more independent, with their own monarchs instead of just wardens/lords, and that it is possible that Jon and Dany could still rule them from KL (United Kingdom(s)?), but not in the current mode and not on the Iron Throne.
