It's just spec at this point, but it's difficult picturing Nick and June getting a happy ending and then there's her husband. In 2x04. At the end, Nick tries to apologize for her escape failing, but June ignores him because she blames herself for the people who helped her flee getting caught or killed. I think she doesn't want to get Nick killed next, so she's giving him the silent treatment.
