Most of season 2 has hints, and in episode 8 of season 4 Peter calls Lincoln 'Scarecrow' so it is never far from the writers minds. Next time I watch I will keep my eyes and ears open for hints.

There's also the S4 episode where Olivia is having the sex dream about Peter when he calls her. When she gets to the Lab and they start talking about the Machine and getting Peter home, she makes the comment about clicking your heals together to get home.
I think that is the Welcome to Westfield episode.
