You so wanted for Brennan to agree with him. But she wasn't there yet... He blurred the line, but acknowledging their attraction, and she was too scared to agree with him. But it started to wake her up. But it wasn't until the hiatus, and being away from him and then the legitimate threat of Hannah to really wake her up to what she lost, and could potentially lose out on.
She got lucky she got that new chance...
The show did a excellent job revisiting that time prior to the PILOT. Everything was legitimate to that time. Including Hodgins anger elastic band...
