Yeah, in the beginning it feels like he was letting Amy walk all over him. By the time S7 rolled around, he said some hurtful things about him loving Amy more than she does. There is some truth to that because Amy has not been as expressive of her feelings as Rory was but this was already S7 and they are already married. Rory's insecurities come into play too. He knows Amy fancied the Doctor early on and I think he was really hurt by that but didn't tell Amy.
