Well, Rumple did raise Bae for 14 years (and he was a good dad before he became the Dark One). Gideon was kidnapped by the Black Fairy almost right after he was born and she abused him for 28 years to try and turn him evil.

He said he respected it when Bae rejected his magic but he was just too afraid to follow him through that portal. Meaning that he does truly care about his kids and wants what's best for them even though he's an idiot sometimes.
