Hmmm. It was kind of in tune with the character, she has become. And in a way her ending was happy. But I agree it looked a bit too open (only looked).
SPOILER;
She couldn't have gone with Jason, because she never really (REALLY) loved him, he was just an illusion (he wasn't Will). So, there was basically no foundation for happy (romantic) ending ... well, she could stay with Peter, i guess.
As for her job ... she became so strong and ruthless over the years. She couldn't have worked with Diane any more, but Eli waited for her
