Something I recognize again and again while I rewatch the series is, that many people foresee Mulders depression by analyzing his character. It happened in "Jose Chungs from outa space" or "When a ghost stole christmas" for example. And not to forget the final of season 4 when we saw Mulder crying in his appartment after learning that all he believed in wasn't true. He had his gun in his hand...
Mulder is a very strong character but he is also a very weak and vulnerable one at the same time. When he has a strong believe and a reason to fight, then he developes kind of super powers and is able to climp the highest mountains by just using one finger. He is so on fire that nobody in the entire universe would be able to stop him. But when something breaks this wall, when something\someone destroyes his believes (and that is not easy to do, but possible), then he falls too deep to bear.
That's why he needs Scully that much. She encourages him, she questions him, she critizises him again and again, so he must prove her that he is right. She is the ignition of his engine. She keeps him going. When she is away his engine stops...
