Maybe she did it on purpose. I'm sure it meant a lot to her that he was there at that moment. And Scully is as lonely as Mulder is. Her family is shrinking (it sounds hard but it's true), she doesn't live in harmony with her brothers, there are no friends we know of and she had to gave away her son. Just Mulder is left...
And I guess with calling him Fox, as an intimate act, she wanted to show him, how worthy his presence is now for her.
