Honestly, I liked the mix of relationship and mythology in the first movie. I think it'd have to be a bit different now, based on everything that's happened, but anyway, I liked that the relationship fueled the mythology plot in some ways (such as going to save Scully in the movie). Scully and Mulder both are intertwined with the mythology, not just observing it and trying to get answers. So, I think the best route is to weave the two together, like they did in the show and the first movie.
