Yeah that is true, he does have the upper hand. They all are bad liars so he would realize.
The good thing is Cisco will still remember what Joe had said about Wells even after Barry goes back in time; however, at the moment, he probably doesn't need to suspect him. It will be just like before the time travel.
Eventually he and Joe might continue the investigation.
