Well Peter had fun but I think they were trying to convey the fact that Faux-livia was getting more and more out of her depth and more embroiled in the lives of the others while desperately trying to keep on mission. She was obviously upset at all the deaths that were caused by the shapeshifter when placing the numbers broadcasts and she had no compunction in killing both Newton and the other shapeshifter who were her allies, but looked after Peter and Walter when they were in danger.
I think the mistake they made was not showing more Peter and Olivia together so when the re-set in season 4 happened it would have been more poignant especially for Olivia. Peter had the memories of an extra 15 or so years together but Olivia didn't, so how was the lack of Peter so much of a problem for her.
