I think it's easy to overlook the many things that don't make sense if you have a ship that's going really well. I know season 2 was far from perfect, but it didn't bother me that much because I had ST and nothing else mattered. Then season 3 happened and suddenly I realized everything that's wrong with the show. IMO with a really good, well written show, ships shouldn't make that much of a difference.
