Jake was a wonderful guy Peyton shared things with. But I just don't buy that there was ever a deep love between them. They had more than what Lucas and Brooke had, by far. But then again, that's easy to top when Lucas is making it so obvious during many moments in season 3 that he still loves Peyton.
However...

like you said, those last three episodes absolutely sort out the difference between Peyton/Lucas and Peyton/Jake, and where Peyton's heart is.
Also... 3.16 Lucas/Peyton library scene is the beginning of what we see in those last three season 3 episodes.

Exactly! Jake was such a good guy, he really was. That's why Peyton liked him in the first place. Peyton and Jake helped each other through some tough times but in the end, Jake knew he was second in line because Lucas was first, he was Peyton's true love and when he realized it, he was that good guy with acceptance and encouragement.
