Personally I think it goes back to the continual theme of the show: Serve your country or serve your family. Jack mostly chose the former, as did Michelle. There was that line near the end of S4 when Tony was remarking how close Jack and Audrey were at the start and how after the whole thing with Paul, have drifted. Then Michelle says that very decision Jack made had been the correct one, to which Tony replied 'Not if he wanted to be with her'. Country vs Family.
