And yes I think we shouldn't make assumptions like that about any character. The show has showed us so far what Hook is capable of and rape wasn't one of those things. Besides I seriously doubt the show will show us such a dark subject.
Also like I said before Milah went with him willingly and she looked like one of them in 2x04. Noone had forced her.
