Yes, it was upsetting(I CAN'T stand Sully! LOL), but Sully just came into the picture at right place at the right time. Brennan is still figuring out her feelings for Booth. Sully was the 'easy' option. To jump into something with him wasn't risking anything at all. Plus, when Booth had told her that people like them couldn't be romantically involved, he was basically saying no to them and creating the famous 'line' between them.
Oh and everytime I see those episodes, I just think of one of David/Emily's interviews. 
Emily: "He told her (Cam) that he couldn't date people he works with, so what else am I supposed to do but ... go to someone else? I can't date you!"
David: "Well I didn't really say that you date me but we could possibly you know go out for like maybe dinner"
Emily: "You didn't say that. You said you weren't going to date someone you work with."
David: "I never said that!"
Emily: "Yes you did. Like two episodes ago!"
