In Woman on the Verge, Blair tells Serena to stop when it gets to the Serenate wedding hookup bit, and we've never really seen B and S discuss it before. Blair never told Serena that Nate thought Jenny was S and admitted his feelings for her.
I think B might still not be over Nate, but it's more her just facing that change of him not being who she's going to end up with anymore and that, as Chuck put it, they don't belong together.
