Here's a thought, doesn't the boat technically belong to Lorelai? Maybe Lorelai tells Luke he can't sell the boat because it's her boat and she doesn't want to sell it. Not that she really wants the boat, but just that she knows how much that boat means to him and she offers to let him store the boat back in her garage.
