Thinking back I agree that he probably was a little mad when he walked out..I was too busy thinking "oh my GOD it's Luke!" to take real notice of his mood
Anyway, maybe what Luke overhears when Liz and TJ talk about him is something about how he hasn't moved on from Lorelai or something and maybe they think getting rid of the boat would help him do that in some way? No idea..Seems kind of wierd..
