I don't think Rory thinks he was a good dad. I think she specifically thinks he was at best unexceptional. Look at her anger in Haunted Leg, what she says to him in ICGS. Or even her hesitancy in PLG. She acknowledges that he's been a less than stellar dad to her. But that's different from the fact that he is her father and she seems to want a good relationship with him and says she likes and appreciates the one they'd been building in the second 1/2 of S6. He doesn't know her as well as he should, but she's not asking him to make up for lost time, that's his issue, she's asking for a relationship based on the people they are now.

And that's also a separate issue to if he has or hasn't beenn around as much as Lorelai maybe wanted.
